Junqueira is the Executive Coordinator of the Research and Scientific Careers Bureau of the Research Centre for Justice and Governance of the School of Law of the University of Minho, the Editor-in-Chief of the Studia Poinsotiana, a member of the Editorial Board of Tabulae - Philosophical Journal, a member of the Executive Committee of the Journal of Portuguese-Speaking Law, and a member of the Scientific Committee of the International Research and Education Programme CHAOS (Complex Human Adaptive Organizations and Systems) of the Department of Philosophy, Social Sciences, Humanities and Education of the University of Perugia.
